To get some useful power out of a windmill, the simplest thing to do is to place the mill, then drop down 2 z-levels and place a gear assembly under the center of the mill.  Once that's done, go back up one z-level and designate the same square as a channel, which will remove the floor.  Even though that square is now open space, you will be able to place an axle in it because here are machine parts at each end.  The axle will then turn, which will activate the gear assembly and allow you to take the power where it's needed.
