Most of these settings are covered in detail at Settings.

The init.txt files store the settings of much of the presentation and feel of the game, like screen size, or tilesets. Most of these can be changed in game, the few that are not there are described in technical tricks. The default settings with an explanation of each can be found at data/init/init_default.txt (and below) and current settings at prefs/init.txt, the location of the prefs folder depends on the portable mode setting (there is also a data folder there, but if you put a data/init/init_default.txt there it will not be read). Changes made to these files take effect the next time Dwarf Fortress is run, and apply to all worlds. Files in both data/init/ and prefs/ are read when Dwarf Fortress starts, in that order, with the last value read for an option being used.
